They only look at your cumulative GPA. Sometimes they will look at specific grades your senior year, but generally only your total averaged GPA for your entire time in high school.

Colleges usually look at your final grades after all your semesters.
I think only semester grades go on your transcript, and that is all they get to see. If you do have one bad semester, and the school you are applying to has an essay as a part of the application, you can write about the challenge that the semester was for you and how you overcame it.
